Your partner has been exhibiting behaviour over a period of time that is not pleasant to you, or is confusing. You say 'I don't know you anymore' in a tone of sadness and/or regret; the person you thought you knew and loved seems to have changed out of all recognition. the 'don't know' element is the I don't understand anymore what motivates the person, makes them tick, you have ceased to understand them in that way.
